Unless things have changed with the last update, you cannot change single player loadouts other than editting the Mission file itself. There is a post in the Single Player section that covers how to change load outs using the full mission builder.

Might be the difference in mission types. Quick Missions don't allow modifications of ammo. If you are working on a Quick mission you need to use the Full Mission Builder to modify and save that Quick mission as regular mission. On the other hand, if you are not in Quick missions you might try opening FMB and then opening the mission you want to fly with your ammo load. Then select the aircraft for which you wish to modify the ammo load. In the window that comes up for that plane you will see a place to modify the ammo load for that aircraft. Once you modify that load be certain that you then name that ammo load the exact same name as you have when you bring up the mission to fly and are asked to select the name of the ammo load.
Hope this works.
For Single missions or Campaign missions is only possible change loadout, fuel... through FMB.
For Quick Missions in 4.312 I was able to select loadout done in Options>Plane and saved with custom names,
selecting this loadout in QM screen under plane- with certain limitations, e.g. is possible select loadout only for default plane of the mission, if change plane is not possible, and possible select only 1 loadout, for select different is need re-start the game. "It's CloD!" things.
In 4.50 I was not able to do this anymore, seems the loadout created in "PLane" is not saved.
BTW - Remember that for edit Quick Missions (or Campaign missions) is need copy then for Documents\1C...\missions\Single folder first - can create a specific sub-folder there. FMB don't see files inside SteamApps, wheres is stored QM and Campaigns.
